It is supposed to be, Molecules::Copy Chain Assignments, as you mention...

What appears in the "Source Chain" and "Destination Chain" pulldown menus?
- In my tests with two MolSystems "MS2" does appear. The only limitation
here is supposed to be that the destination cannot be the same chain as
the source. Sequence differences (even major ones) and different mol
systems are allowed. I'm a bit baffled.

That is quite deliberate. The field is just a record of which
MolSystem an experiment's peaks are assigned to. This means Analysis has a
link between the experiment and the molecules without having to traipse
through all the peaks. Also it sets the default molecule to pop up for an
assignment and checks for potentially erroneous 'mixing' of molSystems.
