Their molecule will be the same object. i.e.
chainB.molecule is chainA.molecule
molecule.findAllChains(molSystem=myMolSystem)
This assumes that you don't have identical molecule templates.
If there are different templates then you could check the molecular mass
to discard possibilities before going through the whole sequence.
