FC in general has a choice of desktops/window managers including
Gnome/Metacity, KDE and others. You usually choose what to use using the
session menu on the login screen or using switchdesk.

I think this is more that the focus changes to newly popped up windows (or
windows where something new has happend). I think this is down to the
window manager behaviour, but it is very difficult to reconfigure in both
Gnome and KDE (at least through any menus). There is also an issue with
which windows are considered "children" of other windows - many window
managers will not for example allow "parents" to be raised above
"children". I also get really hacked off with the way Gnome will not
allow me to raise one text-type popup above another - they appear in order
with the last on top.
I would recommend older/simpler window managers for better behaviour (ctwm
was my fave until Bruker's Topspin came along which really does not like
it). Fluxbox might be worth a try.
