You could also use SPARQL CONSTRUCT:
http://www.w3.org/TR/rdf-sparql-query/#construct
- so I guess you could describe them using a set of sparql queries.
There are also some owl properties for mapping ontologies:
http://www.w3.org/TR/owl-guide/ -- e.g. equivalentClass
and I know there's lots of work going on in 'ontology alignment' though
I've not looked at it much.
