Indeed if deleting orphaned resonances works for most of your duplicates
the remainder are likely to be linked to assigned peaks and hence existing
spin systems.

There are no innate properties of a 3D TOCSY-HSQC that would cause
duplicate resonances (assuming you are working from a shift list). It is
possible, depending upon the exact procedure used, that a different set of
amide resonances was created for two different experiments.
