Dear SPMrs,
The functional and structural images of one of my subjects are clearly out
of “word space” on the z axis. This was evident in the output display
generated by SPM5 after normalization, where the mean functional images
were not visible. Since I read in previous messages that reorienting raw
images before realignment introduces error interpolation, I decided to do
the realignment (estimate and write), slice timing and coregister
(estimate) first, then I reoriented the mean image obtained from the
realignment, the structural image and all the functional images (ars*.img).
Afterwards, I normalized (estimate and write) all the functional and
structural images using the EPI.nii template. The check register of the
wars*.img, ws*.img, mean, structural and EPI images looks OK.
However, I would like to be sure if this was the right procedure.
Particularly, if it was correct to reorient the images after co-
registration and before normalizing. I followed this order because the
structural and mean images for this subject were in the same “word space”.
Also, if it was correct to reorient all the images (mean, structural and
ars*.img). When I reoriented only the mean and structural images the
normalization did not work out. And finally, I would like to know if the
data of this subject can be now combined for the stats analyses with the
data of the rest of the subjects, which do not have this problem?
