Yes, the SPM Anatomy Toolbox does also run very well under SPM5 (it should automatically recognise which version of SPM you run and behave accordingly).
However, since I can't guarantee that there are no bugs left at all ;-) I would be very happy for any error messages or strange behaviours that you encounter.
