Hi,
I had a similar problem a while back and got round it by converting the image
which is used in the 'standard' tab from Nifti (*.nii.gz) to Analyze (.hdr).
Maybe this works for you as well.

I'm trying to perform a first level analysis on one run, and I'm having a
problem setting up the registration. Because this is partial FOV data that I
would like to register to the individual's anatomical, I am using all 3
stages
of registration:
initial structural: partial FOV T1 weighted EPI (3 DOF)
main structural: full FOV T1 weighted EPI (3 DOF)
standard space: T1 anatomical (12 DOF)
When I try to set this up, I get an error: Warning: standard image not valid.
However, if I change the registration slightly such that the standard space
image is set to the avg152T1_brain, I do not get this warning, suggesting
that
it is a problem with the T1 anatomical. However, if I again change it such
that,
I am only registering to the T1 anatomical (i.e. only setting the standard
space
image to the T1 anatomical, and not setting the initial structural or main
structural to anything), I again do not get this warning, suggesting it is
not a
problem with the T1 anatomical. Thus, the warning seems to stem from the fact
that it does not want to register the main structural (T1 EPI) to the
standard
space T1 anatomical. Is there a reason why this might be?
