I am wonder if you ever resolve this issue. I have come across this same
issue and have to switch it off completely. We are not on load balanced
set up. Do you know what would be effect of switching off full text
search index process?
I have submitted a ticket on this too and still waiting for response.

We engaged Bb consultants to advise us on Content System installation
and configuration.
Our advice from this consultancy was that we should run the process
daily to completion.
With this configuration in place we experienced a regular series of
abandoned database locks and application freeze-ups that could only be
resolved with app server restarts.
We are now advised by Bb that the full text search index process simply
does not work in a load-balanced environment (known issue)and that we
should turn it off completely (which matches your experience).
We turned it off yesterday and so far have not seen any further locks.

We also have this issue. We ticketed it many moons ago, and our present
work-around (if it can be called that) is to have it switched off.

We are finding the scheduled process to rebuild the full text search
indexes in the Content System, (ADMINISTRATOR PANEL > TECHNICAL SETTINGS
> FULL TEXT SEARCH SETTINGS)is not finishing cleanly.
We currently have our job scheduled to run once a day and to run until
completion. The job will sometimes not run and show a last run status of
'in progress' indefinitely.
I would be grateful to hear how often other sites have this process
scheduled to run (if at all) and how long they allow it to run for.
