File selection in directories with loads and loads of images can take a
while. It has to list all the filenames, filter them a couple of times
(for the regular expression matching) sort them into alphabetical order,
while mixing them all up with the virtual files which may or may not yet
exist, and finally putting the file names into the user interface. This
is even more time consuming if you are selecting volumes of 4D images
(i.e. if the frame selector says anything other than just 1), as all the
hdr files then need to be opened to figure out how many volumes each
file contains.
If you can move stuff into different directories (e.g. sort out the
w*.img, sw*.img etc into different directories) then things may work
slightly faster.

There is no slow down when the user interface is started. The slow down
occurs especially when I select an option where a file(s) or directory
is selected. It then takes up to 1 minute before I can select anything
with the file selection dialog (I must admit the study contains a lot of
scans).
Turning off the jvm (I tried that already) resulted in the abscence of
button labels which make the gui very hard to use.
Another issue: when I change the PWD, there is no string in the message
box with the new working directory.
