I personally don't think that the fact you used SPM2 is the problem.
Doesn't SMP also write on the Matlab window a list of the files that it
has gone through?
When something similar happened to me there was a list of files that
gave among other things the name of the files and the orientation of the
axes. In my case a couple of files had been flipped L/R, so their
numbers were different from the others and SPM5 didn't like them. Maybe
something similar happened to you?

I've been trying to set up a design matrix for my data, SPM5 seems to

One note that might be important is that we had done all the
preprocessing steps with SPM2, and now are trying to do the actual
processing steps in SPM5. Will this cause a problem?
