This is not an SPM problem, but a general problem of software development.
And therefore there are numerous utilities to help you with that...
For a pretty-printed code documentation you could try m2html from the
Matlab Central - this even generates dependency graphs if you have the
free graphviz software installed.
For many other purposes, grep is a very powerful tool to search the
contents of files in a directory tree (i.e. to learn what function is
called where or to learn in what function a specific user prompt is
defined).
Also, the help text of most SPM functions is quite concise, and a look
over the directory listing of the SPM folder should reveal the mostly
informative names of the spm functions.
