I think that traditionally, the main point is the higher spatial
resolution of the anatomical which should allow for a better overlap of
anatomical structures with the corresponding structures in the template.
With spm5, John would probably suggest to coregister (not reslice) the
anatomical to the EPI and then segment, using the normalization
parameters obtained in that step to normalize the EPI. Another issue is
the differing EPI distortions that occur in your subjects and those
making up the template which are also less of an issue in anatomicals.
