Dear Lynne,
> I am using spm_segment to do optimized VBM in SPM5 without using the user interface.
Actually, spm_segment represents the "old" part of the code, while you
will only get all the bells and whistles (better segmentation, bias
correction, warping of the priors and happier supervisors ;) by using
spm_preproc.m. For example, something like this could work:
% get data
C= spm_select;
% get segmentation information
results = spm_preproc(C, options_1);
% convert segmentation information to sn-files
[po,pin] = spm_prep2sn(results);
% write segmented data
spm_preproc_write(po,options_2);
% optional: employ spm_write_sn using the sn-information
% from the first step, converted to usable format in the second
T = spm_select;
spm_write_sn(T,po);
For finding out how to specify the options_1 and options_2, see
spm_config_preproc and the respective files.
All the best,
Marko
