Hi Roman,
To do this manually I'd recommend viewing the images with SPM's check
registration, right click the image you want to reorient and you
should see an option for "reorient images -> current images", which
will then let you tweak 9 dof to roughly register them. If you don't
see this option, make sure you add the spm_orthviews subdir to your
path -- addpath(genpath(/path/to/spm5)) will add all the subdirs.
You can also just use the display button on the image you want to
reorient, if the above doesn't work, though you'll have to remember
what template orientation looked like!
