Hi Peter,
for realignment there is an option called lkp, where you can specify
which movement parameters are estimated. It can be set when you call
spm_realign from the command line.
Estimating the full parameter set and throwing away the unwanted ones will
yield different results compared to only estimating certain parameters. In
the Diffusion toolbox, there is an option to "Realign xy" DW images - this
uses the option mentioned above.
