By default, SPM99 used the method described in:
@article{spm99coreg,
author = {J. Ashburner and K. J. Friston},
title = {Multimodal Image Coregistration and Partitioning - a Unified
Framework},
journal = ni,
pages = {209--217},
volume = {6},
number = {3},
year = {1997}
}
although there was an option to use a less well refined version of the mutual
information code in SPM5.
