We've decided to abandon warping our patient brains to the MNI templates due
to a high degree of atrophy in certain regions and we do not have enough
subjects yet to argue for the creation of a study-specific template. Aside
from just skipping the warping step during preprocessing is there any other
command flag or potential problem we should be aware of when running single
subject analyses in native space? I realize the glass brain denotes
normalized space, so it will look completely off in our native space
approach. Also, does SPM2 have problems with masks imported from native
space?
Lastly, I'm finding for some patients SPM's co-registration is not cutting
it. Can anyone suggest a better package for anatomical/functional
co-registration, the results of which can still be ported into SPM for
analysis? Ideally, I'd like something that provided a greater level of
control over the process.
