The .mat file is a non-standard extension to the Analyze image format. As far
as I know, MRIcro will not pay any attention to any information stored inside
it. One possible solution to your problem is to use spm to reslice the
anatomical volume. Once that is done, there should be no associated .mat file
with the new image, and both SPM and MRIcro will orient the volume
based solely
on information contained in the .hdr file.
