just to add one point,

If you are using SPM2, your assumption is somewhat right but at the end wrong. SPM does a normalisation, but it's only internel, just for get a match with priors, BUT the output images at the end are again in the native space and must to be normalised.
However, in SPM5, you can do it in that way. There the segmentation could already produce normalised images (and also provides an file, which could be used for an inverse normalisation, if needed).
