First try the splendid dinifti:

if this works for your dicoms (various manufacturer's peculiarities
might mean that it doesn't) it's by far the simplest way of sorting
out the ordering and getting NiFTI volumes.
If that fails, try (x)medcon:
http://xmedcon.sourceforge.net/
and in particular, see their FAQ, and the scripts mklinks, from which
you should eventually be able to sort things out -- feel free to email
me if you need any more help with this, I sympathise with the dicom
nightmare...

medcon -stack3d -c anlz -f <files in order here>
One last note, medcon (last time I looked) can only generate Analyze;
you'll have to convert these to NiFTI, with e.g. FSL:
