let me answer my own question, just in case someone happens to read
the thread.
The function spm_vol looks for the flag in defaults.analyze.flip.
Depending on if it is one or zero, V.mat(1,1) will be set to either
positive or negative. Therefore, exchanging spmT*.img files between
labs may indeed result in false MNI coordinates.
Another take home message is: do not use matlab functions from spm
when spm is not running unless you know what you are doing. At least
do not forget to call spm_defaults first!
