we had the same problem.
Just commenting out line 1483 in spm_conman.m seems to work for our purposes (we only use batch mode).
Does anybody know whether commenting out the creation of the message msg has any severe effects? Maybe occurring when defining contrasts manually?

I have used spm_jobman to preprocess, build DMs and estimate without
problems, using the latest SPM5 updates, matlab 7.1.0.183 (R14) SP3 and
Linux. With the contrast manager, I can also get t-tests without difficulty.
However, for F-contrasts, I get an error in spm_conman.m line 1483
msg=[char(cstr),repmat(' <-',size(msg,1),1), char(msg)];
on the grounds that ' Cell elements must be character arrays'. It seems to
be char(cstr) that is the problem. This occurs whether I enter single
vectors or matrices for the F-contrasts, and when the contrast is
successfully entered in the spm_jobman ui.
Any suggestions would be very welcome,
