Are your subject maps normalized to MNI space? The pickatlas mask gets resliced to the space of the subject data associated with the SPM.mat file that you select for the Results. If the subject maps were not normalized to MNI space, the pickatlas mask will not be able to be resliced properly.

Subject: [SPM] Mask Image rotated/ sheared error: masking with WFU PickAtlas
Hi all,
When using WFU PickAtlas to mask contrasts using retinotopically defined
ROIs we get the following error:
'Mask image rotated/ sheared'....etc.
It arises from line 419 of spm_getSPM.m, where it compares the 4x4 affine
transformation matrix mapping from voxel coordinate to real world
coordinates of the experimental images to the mask images. They are not
identical and so the error appears. What is puzzling us is that this occurs
only in some subjects, whereas other subjects seem to be OK.
We suspect that this may have something to do with the path we estimated
our retinotopic data and experimental data in (...this may not be the
case....), although have yet to pin down the source of the problem.
Any suggestions, solutions, etc?? Help would be greatly appreciated.
