I think that alternating_increasing is the right slice_code (my guess is
that alternating_increasing is slice 1,3,5 etc followed by 2,4,6 etc,
and that alternating_increasing2 [added by Bob Cox] is 2,4,6 etc
followed by 1,3,5 etc).
I'm having problems with the orientation matrix for the EPIs though.
Without using .mat files (I hoped that NiFTI would finally get rid of
those!!!) for the EPIs it is hard to find that out from the WhereIsRight
data set. See my script for the final version I came up with. I have to
check what happens after standard space mapping. Our program determines
the flippings etc from the NiFTI matrix (statistics are computed in
native space). If it turns out to be wrong (easy to see for the y and z
swaps, not so easy for L-R) that just means another sweep of nifti_tool
over all the native space images before going to group mapping.
Hope this helps solve the mystery...
