It's quite simple. You just select "MultiGroup: 2 groups, 1 scan per
subject" as your model. The rest is quite similar to a second-level fMRI
data analysis. There is a detailed step-by-step example at the SnPM
website.

There is a beta version of SnPM compatible with SPM5. If your data are
in NIfTI format, you might want to try that.
