Hi Arthur,
This looks as though you've left 'Read' access on for these particular folders in your CS. You can hide folders to any group of users on your system and this should enforce the restrictions you want.

Portfolio WYSYWG problem and then some.
To ensure that the third row of the WYSYWG editor is available when adding an item to a Portfolio, the Content System Item Available must be set to "Yes" (located in section 4 in the Feature and Tool Availability option in the CS Settings option).
Enabling this option also means that an additional option, Link to Content Collection item, is added to the Add Item template (located in section 2). This option allows instructors to browse the complete Content System even when they have been blocked from accessing the CS (ie no acess via a Portal tab).
This gets a bit more complicated when we start to deal with the different menu display options, ie folder or shortcut, and the permissions associated with each of the CS areas, ie courses, institution, library, organisations and users.
I set up the permissions for each area to be for a single role, test_administrator.
I therefore expect that only the test administrator will be able to access these areas.
I also set both menus to be able to display all areas (except Tools).
I logged in as an instructor who does not have direct access to the CS (via a portal tab). However when I use the Link to Content Collection item (to add a file to a module area) I can see my own user area even though (as the instructor) I do not have a test_administrator role. Better than that I can manage the area (add folders and file though strangely enough not remove them) as well as link such files to my module area. And remember I ain't supposed to be in here.
This applies when using either the folder or shortcut menu and this is where it gets interesting.
When using the shortcut menu I am blocked from access all other areas. However when using the folder menu I have the option of expanding the top folders for Courses and Library eReserves and viewing the sub-folders and files for the modules on which I am an instructor.
Within the module folder (of the Courses area) I have the same options as those in my User area, ie add folders and files as well as link such files to my module area.
There is a difference with the folders in the eReserves in that I cannot add folders or file nor can I link directly from my module. However I can "copy shortcut" and create an external link in my module to access the eReserve file (to which I should not have access in the first place).
He upshot of all of this is that to ensure that our test group of students have all the Portfolio Item WYSYWG options available to them, we have had to open the CS to all instructors.
This is a pain and I cannot understand why access to the CS is linked to a WYSYWG option.
Manage Content
This option is used to control access rights and permissions for the five CS areas of:
Courses, Institution, Library (a subset of Institution), Organisations and Users.
It was assumed that denying access to these areas would disable the display of the areas to the restricted user. It does not.
This is another pain. It would seem logical that restricting access to any of these areas should also be used to control visibility of options. Display control of the Portfolio and Learning Objects areas is aligned with the user status, ie the institutional role has to be on the availability list. Why not use the same method for the Content areas?
The only way of preventing display of the areas is to disable them via the Display Settings option. This means that even Sys Admin cannot see the areas. Did I say this is a pain?
By the way, when the "All system user accounts" has been removed from the User , Courses, Library and Organisation areas, why is there not a drop down option available to all everyone in again? It can be done for the Institution area.
