It just means that the hdr.hist.orient field of your .hdr file is ignored.
This is a field in Analyze headers that is supposed to encode the image
orientation. In your .hdr file, it contained non-zero values so SPM told you
that it was ignoring them. Coregistration parameters etc will not be
ignored.
