Dear Will,
some things to check:
1) Do your results fit to an overlay on your customised template?
2) Is your customised template in register with the SPM templates?
If the answer to 1) is "Yes", then you should check the template creation
process. However, your results may be ok, even if they are not in a
MNI-like space.
If the answer to 2) is "Yes", then you should check all your segmented
images again...
