Leah,
Assuming you also have a full-volume structural image:
1) Coregister the structural image ("source") to the functional image
("target") using mutual information registration.
2) Determine parameters for normalizing the structural image to the t1
template.
3) Apply the parameters to the functional image(s) and re-slice.
It works for me.
