Ulrik Kjems' MRIWarp program has a flexiple cost function and a flexible
warp. I haven't heard of anyone using it for cross-modality registration
though:

There is another program (MATCH) that has been used for cross-modality
registration in monkey fMRI but I don't think it is available.
