you may want to include a coregistration (only, no reslice) first
between your T1 structural and your fMRI. This is especially important
if the subject moved between the anatomic scan and the time series. But,
yes then you would normalize (determine) from the T1 and apply this
normalization to the fmri time-series. if your t1 structural is not very
robust in coverage you may want to break into a step of coreg to the
template first (and applying that coregistration to the time series as
well) to see validate that things are looking good. in our labs we do
lots of "check reg" steps to make sure registration and normalization
steps are successful.

Hi everybody,
I was just curious if I am doing it right.
So we acquire fMRI images which don't cover the whole brain and I was
wondering
what should I do about normalization for subsequent inter-subject
analysis.
We also acquire a T1-weighted structural scan during the same session,
so
I normalized that to a T1 template and then I used "*_sn.mat" file to
normalize
fMRI data using "Write normalized only" option under "Normalize".
Is this the correct sequence of steps?
