I'm try to do VBM analysis and here is what I've done
so far:
Step 1: Segmented all my subjects using T1,T2 and PD
in native space(3mm vox)
Step 2: Using the command line,I got the spatial
normalisation parameters and applied the parameters to
the T2(used as the base image) and the segmented
images
Step 3: I used Christian Gaser's script to create my
templates and priors with the option "I've already
segmented my images"
Step 4: I then did my segmentation again using my
templates and priors in the native space and I've
included one of the segmentations as a JPEG.
The CSF part,I can't understand what's going on. If
something is wrong why are the gray and white
segmented well but not the CSF. I got good
segmentation even for the CSF when I used SPM
templates and priors! The only thing which I guess
could have gone wrong is I'm reoving the calibration
max,min and scalefactor fields in the header as once I
include them I recieve errors saying "problem with
overlap". I've been trying to understand this for the
past couple of days but I don't get it. Can someone
help.
