Currently I am working on a VBM project using SPM5b.
I did the normalization and segmentation steps separately.
After normalization, I got a filename_sn.mat file, which should
save the deformation parameters. Then I continued to segment
the warped image. When I chose to segment in the native
space (because the image was already warped), I got c1,c2
and c3 segments plus an image with the same name except for
a leading "m". I am wondering if this is the modulated
image and if so, where were the modulation parameters
derived? from the filename_sn.mat? I think John ever said
that modulation should be applied after segmentation and to
those segments. I don't know why modulated the warped
image, not the segments.
I also tried the unmodulated and modulated normalised options
during the segment step because I wanted to obtain
the modulated segments. But I am not sure if I did it right
since I already warped my image. When I chose normalization
during the segmentation, I got two mat files named filename_seg_sn
and filename_seg_inv_sn respectively. I guess in this situation,
the modulation parameters will be calculated using the
filename_seg_sn instead of the filename_sn file. Am I right?
If I still want to use the filename_sn file to modulate the
segments, what should I do?
