Could yo explain us your procedure?
The issue could be that your images are not in the same space as the
template images (they are too 'far' to let the normalisation do the
job). Then you should apply some transformations to your images before
segmenting them.
Do you first normalise and then segment, or directly segment the images?
If that is the case, you should say 'no' to 'Are the images already
normalised?'. If that is not the case you can check how the
normalisation procedure was (i.e. by means of comparing your image with
the template with MRIcro or 'check registration').
