Try the Check Reg button with the original and skull stripped versions, just
to make sure that everything is still in register. If it isn't, then you
could try the following:
PO = 'the name of the original image';
PS = 'the name of the skull stripped image';
M = spm_get_space(PO);
spm_get_space(PS,M);

It is often useful for us if we know what the error message is.

The most likely problem is that SPM specific information will be lost from the
headers (origin).
