Dear Lena,
What do you want your tracer PET images to coregister to? If you've got MRI and dynamic PET, using integrated PET images ("add images") will usually work with the mutualised information coregistration options (=default) within SPM. If you've got a tracer with a radioactivity distribution very different from grey matter distribution (e.g. most "basal ganglia" and dopamine system tracers), then you may have to create add images of early frames, where blood flow contributes more to recognisable anatomy. If all of this doesn't work, do get back to the list and we'll have to think about a few more advanced tricks!
Mpr is a wonderful tool, and, being a mutual information method, will obviously work too - I think we got our copy directly from Colin Studholme. Using John Ashburner's implementation within SPM, however, gives you a range of advantages - e.g. you can "coregister only" which will create a *.mat file, and then normalise the coregistered MRI to a PET template directly, saving one reslicing / interpolation step. Be careful about scalefactors and negative numbers, though.
As you're new, it's probably worth pointing out the SPM archives (http://www.jiscmail.ac.uk/lists/spm.html) where you will find more information than you can read in a year ;-), the SPM Wiki (http://en.wikibooks.org/wiki/SPM - in its infancy but worth watching), and the fact that there's a lot of helpful web pages around too (you found the CBU ones already!).

Hello SPMers,
My name is Lena and I'm an SPM newbie. (Hello Lena.)
I have two questions for you:
1) Does the MPR coregistration tool work with SPM2?
2) If it does, where can I get hold of the MPR coreg tool?
My reason for asking is that I lack PET water images
for most of my subjects, but I have other tracer images.
I've been trying to get hold of the software from the
CISG site as recommended on the CBU imaging home page,
but the link to the software download page doesn't work.
