it is easy to save the tresholded image within spm (Click on ImCalc,
select your contrast image and enter
i1.*(i1>3)
as the equation to evaluate (if 3 is your threshold). Cluster size is a
bit more difficult... you could look into spm_bw_label.m to get some
ideas, but I haven't gotten around to implementing a cutoff algorithm
myself. Then again, the images you can generate with MRIcro itself are
very pretty.

Not in MRIcro, as far as I know (which is usually not too far, so I hope
someone is going to correct me :).
