just short answers on your question which are basic, so you
should also study one of the downloadable SPM instructions to understand
the processing steps.

That is correct.

Basically all images are in coregistered position after the realignment step.
So usually it is sufficient to pick one (e. g. the first) image to gain the
normalisation parameters.
However, all files need to be written, so all files with the u-prefix need to be selected
when you are prompted 'Images to write'. This should result in 128 normalised images
given that writing permissions etc. are okay.
For fMRI images, select the EPI template.
