In the past, I had used the brain extractor tool from FSL to get a mask of
the individual subjects normalized brain that I could then use to mask all
of my Grey Matter and White Matter images using the imagecalc function in
SPM.
I must say that this step became increasingly unnecessary after I worked
with some others to create a custom template for the population I was
working with. (elderly subjects in my case). I could not recommend more
highly that you create a custom template with custom priors for use in your
normalizations and segmentations.
