There is information in the hdr.hist.orient field that SPM ignores. In
standard analyze, there is a rather inflexible way of encoding a limited
number of different possible 90 degree rotations. The message simply says
that this information is being ignored.
The images may be in NIFTI format (e.g.. if they have been preprocessed with a
recent version of FSL), in which case many of the fields in the header have
been changed. Off the top of my head, I'm not sure what would have happened
to the field that used to be hdr.hist.orient.
If they are NIFTI, then SPM5b should deal with them rather more elegantly.
