hi
i am trying to run higher level analyses with copes and varcopes that have
been aligned to a standard space with alternative methods. i.e. i've run 1st
level FEAT but without aligning to standard space, but i did my own
alignments so i know they are in alignment. the problem comes when i want to
do higher level stats.
i have copes and varcopes for multiple individuals, multiple runs per
session. i have all of the copes and varcopes from all subjects / runs
copied into a directory /stats. i created a dummy directory /reg and placed
a example_func2standard.mat file from a single subject (not to be used i
hope, just a dummy file) into that directory.
just to try it out, i set up a 2nd level analysis averaging multi-runs with
FLAME stage 1 only - ala the example in the guide. the outputs will go into
a higher level analysis with other subjects for whom i have only 1 run.
in any case, it failed. FEAT tried applying registration to all the copes in
the directory.
my question: how do i let FEAT know that my copes and varcopes are already
aligned and i dont need any further alignment? i was going under the
suggestion as posted in an old post (repreated below).

Feat5 determines if data has been registered into MNI space by looking
for files in either the .feat directory or in
the /reg/ subdirectory. If it cannot find these registration files
Feat5 assumes that registration has not been done. In order to get
around this problem you just need to copy these registration matrices
into the relevant feat directories.
