Hi.
I have set of sagittal images which I want to run sienax on. I have run into
some problems though.
I have tried to convert the images using both MRIcro and Medcon. However, on
the MRIcro result I have to chose the starting point manually (modified the
sienax script so I can chose starting point manually like in Bet with -c
flag) and after Medcon conversion the coordinate system seems shifted; in
fslview the first voxel element (in mm) is no longer 0,0,0 so I have to
multiply the voxel coordinate (approximately in the middle of the brain) by
the length of the voxel to get the "right" starting point.
Is there any way to avoid having to chose a starting point manually after
having resliced the image?
I have also tried running sienax on the images without converting them to
transversal (chose incorrectly oriented in Flirt) but that didn't work
either.....
Is it possible to run sienax on sagittal images without having to convert
them to transversal?
Is there any way to do fully automated sienax on sagittal images?
