Hi,
If your brain looks smaller than the average brain when overlayed in
FSLview then it might be incorrect voxel sizes.
Otherwise, flirt shouldn't care about how much space there is around
the brain as it initially aligns the centre of mass for both images.
I would make sure that you have the full search mode turned on, and
then if it isn't working with 12 DOF, then let us know and put the data
somewhere that we can look at.
