In order to perform the GLM analysis in SPM the images need to have the
same orientation, so for a single-subject analysis in native space you
should use the resliced images (the ones with prefix "r"). These images
have been resliced to the space of your reference volume (the first
volume of the first session you specified), as described in the .mat
transformation matrix now associated with your "raw" images. If you are
performing your analysis in standard space you can avoid resampling
twice (and thus introducing smoothing by interpolation twice) by
normalising the realigned, but not resliced, raw images.
