In one of our older studies, we have aligned all of our functional
images (not with FLIRT) to a study-specific template, made up of
averaged high-resolution scans from the subjects. The template is 16
slices, each 4mm thick.
Our current problem, looking at this data now, is that the aligned
functional data is not in MNI or Talairach space, and so we cannot get
valid coordinate lists.
I think it would be profitable to use FLIRT to align our
template-aligned data to an MNI standard brain. The question: would it
be possible to use the resulting transformation matrix to transform
functional results (con* files from SPM) into MNI space? Is there a way
to use applyfeatreg or applyxfm to transform such files?
Alternatively, can we use the transformation matrix from the
template->MNI alignment to transform the coordinates themselves?
