I have used cygwin previously for other projects and I seem to recall
that it (cygwin) needs to reside mostly in C drive. Once cygwin is happy
though, the programmes that cygwin runs can be located in other drives.
It has been quite a while since I used cygwin in anger <smile> but if no
better advice comes along I may be able to blow the dust off that cygwin
machine and review its settings.
The other thought is to do with path settings. On my Linux machine I
have FSL in a very non-standard location for convenience. As long as the
paths are set corectly though, it runs happily. FSLDIR is rather
critical to success I recall.
Are there error messages that you could share with the list? They might
contain a clue.
