afaiks your command line call is correct - it's likely to be due to the
quality of the two images (maybe the epi contains a lot of non-brain
structure?) we'd have to have a closer look at the specific data sets, if
you put the low-res epi somewhere for download we can try to figure out
what causes the poor registration.
