Hi Katherine,
Have you used to3d to convert the files into AFNI .HEAD & .BRIK files?
Here is the command I use:
to3d -prefix func -time:zt <number slices> <number measurements> <TR>
zero filtered_func_data.hdr
# beware: this assumes ANALYZE images are LPI, which is wrong for fsl
