Dear Katherine -
I'm not positive about this, but I think that AFNI can _read_ analyze
.img/.hdr files, but can't perform any computations on them, which
concatenating would involve. Do you know if 3dDeconvolve will run on just
one of your scans?
Anyway, when I was combining 3dDeconvolve with FSL preprocessing, I converted
first using either 3dANALYZEtoAFNI or just to3d. Obviously, you have to be
careful that you specify the geometry (especially orientation) correctly.
If you are having problems with AFNI recognizing the associated +acpc and
+tlrc datasets, then you can try changing the "anatomy parent" of those .HEAD
files to be your newly created .BRIK file using the "3drefit" command. See
its help for more info.
